So where is the picture of the step flashing thats applied to the skylight?
you just showed a water diverter, and a few extra pieces of step flashing that were left on the roof after the job was finished.

They applied it by resting a stack of step flashing pieces against the upper edge of the skylight.

The step flashing goes on the sides not for a pan on the backside.
The pan looks continuous. Although home made it shouldn’t be leaking.
Are you sure they didn’t just forget and leave a stack of steps behind?
